I don't recall those parts exactly but I never thought of it as anything more than gossip. As I said, I always thought of Stannis as Ned without compassion since I don't believe Jon is his bastard son. They both care about their honor and justice more than anything. Stannis is willing to do what it takes though which is why he's still alive.
He's also described as a prude and has such a cold personality, he almost comes across as asexual, really only doing it to have an heir. The show has tried to rationalize it that his wife hasn't given him a child and they both dislike each other. But in the book, his wife is the one who introduces him to Mel and the religion and her family, House Florent, is one of the most powerful in The Reach.
I also thought that Mel was manipulating Stannis in some way, it just doesn't seem as believable if they're having sex.
