Point by point:

1- The New Mutants is set in the mainstream X-Men universe. In the movie, Transigen-Alkali doesn't exist, Essex Corporation is definitely confirmed as the organization behind the Weapon X Program, and footage from Logan is rearranged to back-up a different event.

2- At the end of Dark Phoenix (1992), mutants are no more seen in a "friendly" way. I doubt that humans would issue comic books about them in the 2000s/2010s or so. Also, Old Man Logan seems to imply that "fantastic/fantasy adventures" (like events depicted in 'Apocalypse', 'Dark Phoenix' and so on) did not occur at all.

3- Old Man Logan killed the scientists in his version of the Weapon X Program. Our Logan never did that in Apocalypse; indeed he only slaughtered the soldiers.

4- There was no Transigen-Alkali in Apocalypse. The Weapon X Facility was owned by the Essex Corporation.

5- There was no adamantium bullet in Apocalypse. In the original timeline, the adamantium bullet had been already used anyway, and it wasn't available anymore.

6- There were mutant children at the school in the positive ending of DOFP (2023). This means that mutant births didn't stop in 2004, I mean in the mainstream X-Men universe. You can also spot Nate Grey among the children.

7- In DOFP, Phoenix is alive. In the deleted scene of Logan, Old Man Logan talks about killing Jean and his long time remorse. That said, I doubt that Phoenix wouldn't be able to stop Xavier from killing the X-Men.

8- They never talk about the time-travelling issue. Logan follows the original timeline (at least, a tweaked version/variant of it).

9- Caliban is totally different. He's another guy.

10- Old Man Logan is supposed to have been "masked and costumed" in his X-Man days, wearing the comic book costume.

11- Charles is 90 years old in Logan (2029). In the mainstream X-Men universe, he is born in 1932, not 1938. Maybe... (this is another story LOL).

12- At the end of Dark Phoenix, we see that Xavier's school was renamed after JEAN GREY.
In the positive ending of DOFP, they never mentioned the name of the school anyway, so that's still consistent with DP.

MARVEL officially listed the "Logan" universe as Earth-17315.

Logan 2017 invalidates all the X-Men movies. Mutants become extinct. The X-Men have lost. Xavier's dream is dead. It's the "worst" ending ever.
It's an alternate, What If-like universe.
Even MARVEL confirmed that.
The official ending of the X-Men movie saga is DOFP (2023).

This is awesome!

But what I wonder is what general audiences think is going on with X-Men and when (if ever) they'll catch up to either the present or the future. They're going on the 5th movie in the past, but we sometimes jump to future stories like that of Deadpool, X-23 (in Logan) and now New Mutants and Cable (in Deadpool2). It needs to tie in somewhere and it needs some direct explaining and what you just explained could be stated briefly by Fox writers/producers at comic con or in an interview.

Man, I was really peeved when Shuler Donner said Days of Future Past would lead to Apocalypse (which, for us X-geeks, meant playing with time would awaken Apocalypse from his slumber) but the link between them just wasn't very clear to me!

I just think Cable comes from the future-future.

Why "Logan" is an alternate reality:

1- Old Man Logan killed the scientists in his version of the WX Program. Our Logan never did that in "Apocalypse", he slaughtered the soldiers.
2- There was no Transigen-Alkali in "Apocalypse".
3- There was no adamantium bullet in "Apocalypse". In the original timeline, the adamantium bullet was already used anyway, not available anymore.
4- There are mutant children in the school, at the ending of DOFP (2023). This means mutant births didn't stop in 2004, I mean in the mainstream X-Men universe.
5- "Deadpool" (set in 2016) never hints at a "lack of mutant births".
6- In DOFP Phoenix is alive. In the deleted scene of "Logan", Old Man Logan talks about killing Jean and his remorse.
7- They never talk about the time-travelling issue.
8- Caliban is totally different.
9- Logan is supposed to have been "masked and costumed" in his X-Man days.
10- Charles is 90 years old in "Logan" (2029). In the mainstream X-Men universe, he is born in 1932.

Just because I like counterpointing even though I mostly agree.

1- He may have killed a scientist during a previous break out attempt.
2- Transigen-Alkali is said to be a subsidiary company, it could be owned by Nathan Essex nonetheless.
3- Is it so unbelievable there'd be multiple bullets?
4-5- In Deadpool, the mutants are "created" by Ajax's program. The mutant children at Xavier's school were likely all "created". The line by Logan referred to mutants made by natural birth.
6- DELETE!
7- It is kind of a weird thing to talk about.
8- Caliban mentions there as being another Caliban.
9- He's believed to have been, may never actually have been.
10- He's in his 90s, he's not strictly 90. That's what nonagenarian means.

8- Caliban mentions there as being another Caliban.

Really? Where?

All in all, "Logan" could be placed in the original timeline out of the 3 timelines.

He has the line, "I think you're thinking of someone else." Or something to that degree, which instead of a lazy excuse to sort out a continuity error, could actually suggest that at one point there could've been multiple Calibans and the name was a title given to similar mutants made by some organization with the purpose of tracking down mutants. The Caliban that Pierce was associating Logan's Caliban with could honestly just be another Caliban.

Very good theory. I don't remember that quote at all, frankly.

Callisto had the very same powers of Caliban, in the XCM.
