Pretty good list, except:

-Family Guy, Beavis and Butt-head, and South Park should not be ahead of Futurama.
-Ren and Stimpy, Spongebob, and Robot Chicken should not be nearly that high.
-I hate Spider-Man and his Amazing Friends.

We could nitpick this thing all day. Just a few of mine:

• While certainly enjoyable, I can't believe G.I. JOE is that high. (#19)
  
• I thought Aeon Flux might snag a spot below 50, especially considering The Maxx is #16.
  
• I love #'s 1-3, but The Flintstones should be #4. I might switch The Simpsons and B:TAS, just because Simpsons has dragged on too long into a shell of its former glory (I was bored out of my skull last night). During it's peak run though, I see how it's #1.
  
• Animaniacs is top 10.
  
• Family Guy, a favorite of mine, is WAY too high.
  
• Great surprise seeing Spectacular Spider-Man getting the love at #30, after just starting it's second season.
  
• There was a Star Trek animated show?
  
• Where the hell is 2 Stupid Dogs?!

Agreed. I dont get the Simpsons praise... it's first few seasons were decent, not incredible. And the past few years have been terrible. Does anyone serious still take the time to watch new episodes?

Agreed on both. They should switch spots. Animaniacs is pure brilliance, FG gets a few chuckles from me (at best) per episode.

Can't say I agree with Family Guy in the top 50, much less the top 10. I hate lists like this. No criteria listed. Just some guy who works for IGN's favorites.

I do. I still consistently enjoy the Simpsons. Yeah, I'll admit that they've dipped a bit lately, but it's not as bad as everyone makes it out to be.
