Considering @Marvolo's point, in hindsight I can totally see Thor being a red herring main bad guy, leading to an Odin confrontation. Can even see Thor getting killed, and Odin getting involved.
If this is the last one in the Norse series, would love some crazy narrative curveball. One thing I'm really, really curious about, is given this series has all been about subverting real Norse Mythology (specifically, showing us the truth behind what people have perceived throughout history, e.g. Thor is a bully not a hero etc). I'm really curious how they're going to subvert the misconception that Loki is an adopted son of Odin and half brother of Thor.
It makes me think we might see Atreus kidnapped by Odin or held hostage against his will, or something like that. But really curious to see how it's addressed!
It's very possible that Odin is the main bad guy to fight but it doesn't go as well with either the mythology or what the game has told us this far, as Thor is by far the greatest warrior of Asgard. Even some foes that scared all of Asgard have been felled by a single strike of Mjölnir. Odin is more about wisdom and cunning but I guess they can still use that to create a final battle scene somehow.
As for the subversion of Norse Mythology I don't have too high hopes for it as I doubt they'll change course and as it was in the first game it actually made the mythology less nuanced, and therefor less interesting to me. Regarding the misconception of Loki I may misread how you're referring to it but that's only a thing in Marvel. In the mythology Loki is a known outsider but he's become a blood brother (as in mixing their blood, not as family) to Odin and therefor has a seat among the Aesir. That would still technically be possible in the game but I can't imagine that Atreus would become part of them. I guess the hostage situation you mention could be a way to approach that.
